Once upon a time Jack Harkness had a buried packet of psychopathic memories that Elashte poked at until they accidentally took over Jack's brain, styled themselves John Thane, and terrorized The Doctor and Torchwood until The Doctor in the watch and The Vesmier unbroke his brain and everyone lived awkwardly ever after, except for John Hart, who got the fuck killed out of him.

Beginning at The Calisto fiasco at the end of season one, Jack Harkness began to have serious concerns as to his own mental state and violent tendencies. These came to a head during the Archangel attack on the Kashtta Tower at the end of season three, in which Jack orchestrated a defense that kept all of his people alive and without serious injury while killing thirteen of the fifteen attackers in what could be generously termed a massacre. Elashte, who had voiced concerns over this tendency toward excessive force earlier, offered to help Jack uncover what he believed was the root cause of this: buried memories in Jack's subconscious which were beginning to resurface.
In helping to bring these memories to the surface, Elashte accidentally caused a flip in the consciousness so that seven years of mechanically suppressed memories began to suppress the rest of Jack's consciousness. This resulted in a psychotic, obsessive Time Agent personality styling himself John Thane totally taking control of Jack's body, with all the accouterments and advantages implied therein. Like a teleport. And immortality.
This particular Time Agent had a grudge against Time Lords, seeing them as responsible for the unwriting of his planet Boe-Shayne during the Time War in his home universe. Upon learning of the existence of Time Lords in Chicago, he secured the help of one John Hart and attempted to strongarm Torchwood into submission in capturing The Doctor to extract his revenge. The Doctor proved easier to capture than all that and wound up chained to a wall in an unfinished office building while Thane attempted to tear his life down around his ears.
This mostly took the form of capturing and systematically breaking a number of the Doctor's friends, notably April, Toshiko Sato and Dmitri Lang. Fortunately the Doctor had left instructions for the TARDIS to protect a number of his friends, and Desmond Descant was safely hidden in the sewers. Thane also turned on Hart during this time, and Torchwood got a robot which seemed to perform no useful function, but knew an unsettling amount about them and future events.
Torchwood enlisted the help of a number of people, including The Rani, The Vesmier, and Julian Sark in order to rescue the captives and stop Thane, hopefully bringing back Thane in the process. Rescue attempts by the TARDIS and Sark proved disastrous, the latter resulting in April falling through a green rift in a mock-execution which further resulted in Sark's self-incarceration in a Wanderer prison. Finally, an attempt by Des and a special armadillo was successful in rescuing the captives, and in severely psychically damaging, but not containing, Thane.
While the TARDIS held and protected the survivors, Torchwood, the Vesmier, and The Doctorbot worked on ways to contain Thane and put an end to all this. Thane made a nuisance of himself, but a far more broken and ineffectual nuisance than he had previously, notably kidnapping Will Tippin for beer and commiseration. Suzie Costello, noting that Thane was even more unstable than he had been, convinced Torchwood Leadership and the Vesmier that she might be able to see Jack as a shadow and gain some intel on how to destroy Thane. She went to him as a double-agent and did manage to get one critical piece of information, despite being emotionally dismantled and then shot. Unfortunately, the plan made using this information was derailed by a certain superdog.
Thane retaliated by briefly kidnapping and torturing Owen Harper, and attempting to smoke the Doctor out using a number of logic bombs placed around the city. This mobilized Torchwood and, yes, the Doctor as a last resort. By this time however the Vesmier and Doctorbot had created a delta wave meant to forcibly integrate Thane's consciousness with Jack's, and this was in its final stage of deployment. Thane, in checking his traps, was exposed to the psychic imprint of Gallifrey burning (and the Doctorbot's subsequent chance for redemption) and sot (and killed) Sam before the delta wave hit, resulting in the brief appearance of a wildly unstable Jack who killed Hart, was briefly killed by Karunamayee (who had come for Sam's death), and revived Sam in an act of desperation and residual MGF energy unlikely to ever work again. Jack fled offworld immediately afterward, unable to cope with what had transpired.
Torchwood was left to pick up the pieces.

- I had a friend who knew the language of the future - Elashte and Jack suspect that he may be having some problems with a buried packet of memory.
- And the city is a busy place. - Jack approaches Suzie about those subconscious inclinations toward violence he's been having.
- (Suzie's journal) - Suzie informs Jack of what, precisely, is lurking in his subconscious.
- Every mistake I've ever made, has been rehashed and then replayed, as I got lost along the way - Jack tells Gwen she may have to kill him if circumstances slip farther than they have, and [1] - extracts a promise from the Doctor that the Doctor will stop him if he goes too far.
- The balance we broke, left us running through smoke. - Jack heads off to see Elashte about unburying some memories and fixing his psyche, after writing a note to Torchwood (to appear on the journals in the even of him going rogue) and retconning himself.
- Had to close down my mind. Too many things could cut me, too much could make me blind… - Elashte is attacked by John Thane after bringing his consciousness to the forefront of Jack's mind (and suppressing Jack's consciousness in the attempt).
- (Malek's journal) - Malek notifies Torchwood of the attack on Elashte.
- (Thane's journal) - John Thane wishes to know what the fuck is going on. John Hart is more than happy to tell him.
- (Gwen's journal) - Gwen attempts and fails to contact Jack to see what's going on.
- Woke up this morning, got myself a gun. Mama always said I'd be the chosen one. - Two Time Agents meet in a bar, and make a deal.

- It's not like every devastating end brings a new beginning... - Elashte briefs Gwen on their situation.
- it's hunting season urbanized i / wish i could be there - Thane makes his first introduction to Torchwood, demanding their assistance in tracking down the Doctor.
- See the devil on the doorstep now... - Gwen debriefs Sam, Gene and Suzie on what really happened in that little visit.
- You thought you figured it out but you'll find your place in this... - The Time Agents abduct Sam for a little chat.
- (Thane's journal) - Thane heckles Torchwood, unsatisfied with the progress they've been making.
- (The Doctor's journal) - Gwen informs the Doctor that there may be a pair of psychopaths after him.
- (Thane's journal) - Thane and Hart hare off to Gary, Indiana, making the town even less pleasant than it normally is.
- (The Doctor's journal) - The Doctor sets a lure for Thane.
- (Thane's journal) - Thane is perfectly well aware that it's a lure. He's going in anyway.
- If you come inside, things will not be the same when you return... - The Doctor sets up an encounter between himself and the Time Agents hunting him. It does not go as planned.

- I've stood in airports guarded glass and chrome, walked rifled roads and landmined loam (1) - Sark approaches the Vesmier about April's suspicious activity, soon revealed to be a rescue attempt for the Doctor, and the Vesmier recommends him to the TARDIS.
- (The Doctor's journal) - The Doctor sets up contingency plans for his own capture.
- (Thane's journal) - Thane releases Torchwood from its obligations to him. Not that they were fulfilling those in the first place.
- The Doctorbot's journal - the Doctorbot dives into this whole Thane mess.

- Attention... Torchwood employees! - Hart abducts Toshiko under the mistaken impression that it'll make Thane love him.
- (Gwen's journal) - Gwen makes a resolution...
- (Jack's journal) - ...which leads the psychic journal network to display a certain journal entry made much earlier.
- Time is running out. Suppose it's not a game? - Thane secures the Doctor, April, and Toshiko in one fell swoop, only suffering a very minor death in repulsing an attack by the TARDIS. Hart begins to suspect that he may not be as important in all of this as he would like to believe.
- Sark's journal - Sark reports mission failure on the rescue attempt.
- (The Doctor's journal) - Thane leaves a note to anyone the TARDIS might be protecting.
- Gwen's journal - Gwen asks Mitsuki to block Toshiko's journal, and asks the Vesmier to come to the Kashtta.
- Listen close to everybody's heart and hear that breaking sound... - Gwen calls a Torchwood meeting.
- Every night I hone my plan, how I will get my satisfaction, how I will blow your paradise away... - Thane has some questions, some taunts, and some head games for his prisoners.
- April's journal - April asks Sark not to try to rescue her.

- We burn, rape, obliterate, our conscience heavy we take and take... - Thane pulls out a few too many stops to goad Torchwood into something ill-advised, and only the Vesmier and Shepherd Book stop them. Sark hints at a plan. (18+; trigger warning)
- April's journal - A panicked April begs for rescue.
- All the damage you do is so honest and true. I don't want to feel sorry for you. - Sark scopes out Thane's base of operations.
- Marshall's journal - Marshall alerts the team that they have something of a map.
- {be happy living in your nuclear life} - Torchwood gets a robot. A robot which will turn out to be a lot more annoyance than help.
- Asleep Inside the Cannon's Mouth - The Doctor is tired of being the only one to make it out of Hell unscathed.
- ruined lives are normal - Thane breaks April, in a worse way than violence. (18+; trigger warning)
- Dmitri's journal - Dmitri continues her investigation into the strangeness which always surrounds Torchwood.
- I pack my case. I check my face. I look a little bit older. I look a little bit colder... - Owen introduces the robot to Sam, and Thane and Dmitri have a rather disastrous meeting.
- Run away before you drown, or the streets will beat you down - Thane gets ahold of Dmitri, Hart finally lets out some exasperation, Dmitri nearly manages to pull together an escape attempt, and Hart abruptly falls out of Thane's favor.
- Gwen's journal - Gwen has Dmitri's journal blocked.
- Thane's journal - Thane baits Sark...
- April's journal - ...while April begs him to stay away.
- Sark's journal - Sark asks to be part of the mission to rescue the captives anyway....
- There's a fine line drawing my senses together and I think it's about to break... - ...but at least he knows it's a terribly bad idea. He's also rather invested in seeing Sydney sit this one out.
- Thane's journal - Thane tries to play a little game with the TARDIS, and gets a death threat instead.
- A man may be less than an animal, the devil write up the honor roll... - Thane extracts a bit of revenge on Hart.
- Alle warten aud das Lict, fürchtet euch nicht... - Thane gets the full force of one of Dmitri's tirades, and Dmitri comes out the worse for it.
- And in the naked light I saw ten thousand people, maybe more - Checking in with the Kashtta residents as they try to find a way out of this mire.
- Sie mussen sich an Sterne krallen, damit sie nicht vom Himmel fallen. - Dmitri tries for some moral support, and gets her wings cut off to show for it. The Doctor tries to dissociate her from her own mind, driving a wedge between himself and April and driving April to Thane. (trigger warning)
- Bloodhound and of no better pedigree than what you see. - Sark intends to volunteer himself for a mission, and doesn't intend to take no for an answer.
- Oh, once you get involved, everyone will look this way - so you must maintain your charm... - Sark attempts a rescue, and winds up handcuffed to a wall with a skewer through his chest.
- Sark's journal - A note Sark wrote out, to display in the event of his capture.
[edit] Then it fell apart, like it always does
- Like a sentence of death, I've got no options left. I've got nothing to show now. - Sark becomes desperate in the face of his impending execution, and barters April's life for his own. Dmitri gets the shit beat out of her...
- 'Cause I'm losing my sight, losing my mind, wish somebody would tell me I'm fine... - ...to the point that Thane has to abduct a paramedic just to keep her alive.
- Sark's journal - Sark asks Sydney to meet him somewhere...
- And you could have it all - my empire of dirt. I will let you down. I will make you hurt. - ...and asks her to see him locked away.
- The Chula - The Chula are, to no one's surprise, the exact opposite of helpful.
- This is happening for your pleasure, at your leisure, use your evil, when you want - Thane makes a highly ill-advised visit to the Rani, which mostly results in:
- Step inside, now, watch me fall and watch me float, 'cause we are changing structures.. - (A) Thane getting his face melted off, and
- The Rani's journal - (B) the Rani joining the forces arrayed against him.
- You're looking beat, but you say "no, oh, no no, I'm all messed up and I'm ready to go..." - The Vesmier is almost pushed to the point where he'd walk in to challenge Thane himself, but the Doctorbot will hear nothing of it.
- cleaning this gun (come on in, boy) - Owen is hankering for some violence, too.
- Fear death?-to feel the fog in my throat, the mist in my face... - In fact, the Vesmier is willing to consider rather drastic measures.
- Mama tried to wash their faces, but these kids, they lost their graces. - Sydney delivers unto Torchwood Sark and some bad news, which the Chula robot thing... kind of ameliorates. The Rani arrives, and it's hard to tell whether or not that's a good thing.
- Do you think it's enough to get us there? - A much older April falls out of a green rift.
- I can make new antibiotics, I can make computers survive aquatic conditions... - Three Time Lords in a room come up with a plan involved a mutant armadillo. Go figure.
- What does it matter how a man falls down? - Thane breaks, and all but lets the Doctor destroy his mind.
- And if you think you've won, you never saw me change the game that we have been playing. - Des, Grace, a bog unicorn, and an armadillo housing a Time Lord consciousness manage to rescue the captives... and Thane. The Doctor manages to drive Thane even more insane. The Vesmier experiences a secondhand death, and Hart is taken into Torchwood custody.
